I think it works if we take the story progression into account. to start with, she's a Y1 in HS where she doesn't know anyone (except Komi-something, who she hates anyhow and doesn't even notice until Y2). she doesn't engage anyone in Y1 and the rest of the class is pretty cliquey.
Y2 is much better for her; Nemo recognizes her and talks to her, a couple of girls mention her as a 4th member of their group (before they leave her out to dry with Homeroom/Coach bitch and she has to be a group leader), and then being a group leader gets her acquaintances and even people to eat lunch with (plus a counter-stalker in Sheep-chan). even though she's pretty rude to her, Delinquent-chan is tolerant of Tomoko. her and Komi have some common ground, and she's always been socially active, if usually by herself (going to coffee shops, manga shops, the arcade, etc).
in other words, she's really not unpopular and is getting better with each chapter. she's certainly doing a lot better than most people on 4chan.

There are genuine moments of sweetness that occasionally shine behind that self-loathing and horribly anti-social condition she has placed herself in.They are really rare though.
