Bouken Nikki isn't THAT bad. The time travels aren't good and there are a couple of episodes not that great either but really it suffers more from the fact that it's several bad/merely okay episodes packed closely together after the constantly solid 1st season.

That's not really it. The time travels just aren't good.
The comics, wherein the time travel story is, are quite different from the novels.
There's no rigid worldbuilding, the comics' stories use technology and whatever else elements when the plot calls for it.

It's not the time machine itself that's the issue as much as it is how the show loses all the magic it has in the first season to become a generic "kids traveling to different eras in time" show.
