No she doesn't, she says: "You only believed what you wanted to believe." A reference to Shinji always believing he's being betrayed when he's really not.
The previous scene before that was a long series of montages, with Asuka, Rei, and Misato combined.
You shouldn't assume a position in an argument if you haven't even watched the movie recently.

They wouldn't use the same exact line from that episode played over an image of Kaworu for no reason.
It's a quote that has related to Kaworu and Shinji's relationship since it's creation in episode 24. That doesn't mean it cannot be applied to Shinji's relationships with other people, because it can, but it was purposely portrayed in the show in reference to Shinji and Kaworu.
