It wasn't so much funding as it was time. Anno's not that great at managing his time. That's the real reason Eva's final episodes were so fucked. Not so much budget(though that was part of it) as it was he kept running the production too close to the deadline.
So they outsourced the Islands and the Africa arc to have time to work on the Red Noah episodes and the finale.
