The bit about Rei is easy to explain.
There is no "soul split" in NGE as far as Rei is concerned. It's a fan theory that's been given more life than justified. Concerning EVA00 there are better, in-universe explanations.
What goes on with Rei, is that she doesn't "rearrange". There are several clones kept prepared in the case of her death, but like skeptic-anon pointed out, these clones are not alive and could on their own, never become or be Rei Ayanami. This is indeed explained by Ritsuko in ep 23 or so.
What happens is that Rei's soul and conscious is kept the same throughout every clone. Rei's "body" is discarded, her soul is transferred to a new one. The show highlights this by e.g having Rei remember things that would be physically impossible to remember had she indeed expired, body and all. Rei is puzzled by this as well, remembering things or knowing things she cannot place within her memory.
It's man-made semi-immortality, used for nefarious purposes as far as Rei is concerned.
When it comes to EVA00, it doesn't function like the others, and is based on citations from Ritsuko and experimentation with Rei, based on a prototype version of the dummy plug system, which is later fully developed.
