Those messages appeared many years ago when a pokemon episode with a lot of bright flashing lights managed to stimulate some people into epileptic seizures. One of the contributors was the contrast of the TV screen to the environment. That prompted the "make sure the room is not totally dark/well-lit" message. It's been enough years and even the detective conan shows have stopped displaying those messages.

Nowadays they have some sort of dampening thing applied to everything on Japanese TV that automatically removes any extreme flashes of light. It's really annoying.
