No it wasn't. The entire idea that Team Rocket or Giovanni/Sakaki funded the Mew expedition or employed Dr. Fuji and his team to create Mewtwo was all 4kids fanfiction. Team Rocket's involvement with Mewtwo only started after Mewtwo had already destroyed the lab it was made in.

All we know is that a Mewtwo wearing weird armor worked for Sakaki for some period of time. Which doesn't in any way prove that Team Rocket created Mewtwo.
