Six episodes in and I don't see the sense of those comparisons outside of matching color schemes. The protagonists alone are different personalities.
These witch hunts for copy cats is stupid. Being influenced by Madoka is natural because it was super popular. If you go looking for Madoka in every new magical girl show, don't be surprised to find it. You'll find Madoka, and other works it was influenced by. Just like you'll find other works in Madoka while watching it.

My dad used to work for AIC (the studio that did Gen'ei) and he said Urobuchi and Shinbo were at their first staff meetings, and then they started production on Madoka like right afterward but Shinbo greased Jewniplex's palms so Gen'ei would get delayed and everyone would call it a Madoka ripoff.
Sorta like how John Lasseter described the basic plot of A Bug's Life to Jeffrey Katzenberg just before he quit Pixar, and then he started on Antz.

I think comparing them is kind of apples to oranges, the similarities are just superficial. Madoka's characters all walking characters flaws that come back to bite them after they make a wish, with the witches being a deranged representation of all these flaws. Yuki Yuna's characters are moe magcial girls that are happily friends with each other and don't have the tragic character flaws of madoka's characters. The setting might be as bleak or even worse than Madoka's, but YYY ends up being just a regular magical girl anime with a darker than usual antagonist as opposed o Madoka's quasi-lovecraftian story.
