I love the manga but not for narrative reasons. It's interesting how it tells its story but it hardly is very lucid or even coherent.

I understand and respect that. Doesn't change that the manga is notoriously hard to follow and decipher.
Many mostly tune off from the plot and read about it later. It's not like it wouldn't be entertaining without fully understanding it. I sure didn't at first.

Well that's fair, but a lot of people refuse to read it because they don't "get it" or the reverse for the first two volumes or whatever. I'd rather have them preemptively read a synopsis and be able to vaguely understand things than to just give up on the series before Volume 3.

I really didn't think that Blame! was that hard to follow. I had to flip back a few pages every so often, but it isn't that fucking cryptic. It is just as explained here >>137686717 . That already happened with Abara, unfortunately. I think Abara's "confusing" end was what forced Nihei to try to make more easily palatable shit like Biomega and SnK. Not going to say that Biomega *was* ultimately palatable - it wasn't - but if there wasn't editorial interference to end it sooner, I'm sure it would have made a lot more sense. It felt like we were missing every 1 in 3 chapters because of that. Sidonia is just.. gross.

I think I noted in there that it's only brought up twice, and one is extremely indirectly. It should be somewhere in volume 3 to 5 - sometime after Killy and Cibo enter Toa Heavy Industries, I believe. Cibo hacks into a dying Silicon and forces it to tell them everything it knows, and it mentions a plague. The indirect mention is obviously at the end, where Sanakan tells Killy to take the orb somewhere that does not have the infection/disease/whatever she says specifically.

Killy and Seu are definitely from the old world. Musubi is presumably dead, but I can't really say anything either way. The third that I was mentioning is the premise of a theory that I have, regarding a minor character that has a bizarre interaction with Killy and Mori: the dying human who modified the Builders (seen right before the Jupiter room).

It's shown throughout the manga that no living human has any idea how the Builders function, how they're coded, so on and so forth. Before we're introduced to this man, we find his "village" completely alone, hidden behind some sort of invisible wall. There's no sign of any other living human for thousands of miles in any direction, and there's a bunch of modified Builders that now possess a humanoid structure - some with screen displays to mimic human faces. They're seen wandering around this faux village as if they were living humans; as if they were meant to replicate the experience of being near others. Killy asks one of these Builders if there are any actual humans, and he points us to the dying man. He's hooked up to, fuck, con't.

He's hooked up to a massive apparatus that has clearly been delaying his death for a very long time. It's not the sort of thing that Killy has, though. It's not some means of regenerating flesh or keeping cells from dying; it's just an incredibly powerful life support system. This is why they say he's dying. As they're leaving, Mori wonders if he's the one who changed the Builders.

So there's a human who has lived long enough to be a person who knows how Builders work *and* how to modify them. No other human in The City can do that. He's hidden himself away from Safeguards by creating an illusory wall that separates his village from the rest of The City. He's built companions from machines in the image of humans in order to stave off the loneliness. He has managed to construct a life support system for himself, upon which he is now wholly dependent and is immobile. All of these things point towards the idea that he's an engineer from before the disaster. It's incredibly depressing, but he survived the purge and was left alone for thousands of years; eventually making friends out of what resources and knowledge he had. He didn't want to become like a machine, so he didn't give himself Killy-type augmentations. He just kept his ordinary human body and did everything possible to prevent his own death.

It's depressing as fuck, but doesn't that sound like what he really could be?

Found it just a bit before your post.

The ability to modify the builders is certainly interesting and indicates either a citizen with netsphere access from old world or a skilled engineer. It's probably the latter since if he could actually command the builders he'd likely have done so.

So yea I think the theory checks out.
