The show got so popular that NHK demanded more episodes and Gainax just couldn't keep up. So the outsourced a series of episodes on the islands and Africa to Korea while the worked on the Red Noah sequences and the finale.
This just goes to show why outsourcing to Korea is a bad idea.

It was successful, so NHK ordered a ton more episodes without really increasing the budget and Anno really had no say in the matter. Gainax drew up some shitty filler scripts and dumped all the filler episodes off on Korean animators so they could focus on the important episodes and the finale.
That lead to the Island Arc being 3 times longer than planned. Then NHK ordered two more episodes, and Anno and Gainax just said "Fuck it" and shat out the Africa arc.
