Anon, this is one of the many "weird" VNs/eroges that had to sell itself as fap focused until it got popular enough to branch out of it with an anime. The Fate series had one and had off-screen rape of characters.. among other weird stuff and now don't even mention the shit in their newer works and anime adoptations. The tentacle rape scene of Kagami Sumika was completely unnecessary and random. The reasons behind it was flat out contrived and it could have been done in a much better way. I definitely think they could have accomplished the same emotional effect without it being sexual. It was so obvious that they were just pandering to a fetish like that in such an important scene. The BETA literally have no logical reason for stimulating their captives sexually before warping their minds. The writers could have easily done something similar to the Evangelion Asuka mind rape or had the tentacle scene be more graphic and horrific, rather then making it look like a standard bad end or rape scene triggered by a certain event flag you'd see in most hentai games of that fetish. It completely random.
Then there's the gang bang scenes that were more prominent in the Muv-Luv Alternative Chronicles. One most notably would be Lilia Kjellberg's... or rather... "ALPHA's" sex scenes. There's a long 42 CG long scene(s) of her having consensual sex in as ALPHA with multiple guys who "captured" her when she could easily get away. It would make more sense if Lilia was captured and forcefully raped, but ALPHA allowing the enemies to capture her and going along with having sex with them for... again... no actual reason made no sense. She was literally like Sumika when she was under the control of the BETA but decided to let them fuck her for no reason, only to leave without a hitch when she was done. It's pandering to fetishes.

The biggest reason why any fanboy's justification about these scenes just being there to show how horrific the BETA are and how badly they can affect the minds falls apart with the simple realization that the BETA, or anyone that isn't the token horny group of corrupt soldiers shouldn't have a reason to rape, sexually stimulate, or expand the clit and nipples of any female character. The BETA do gain anything from doing these things, nor do they get off from doing this. What they did to Sumika was never implied to have increase her body's capabilities or anything similar. If the beta had no part in it, why would Lilia randomly pull a 180 and have sex with that random crew? Again, there is nothing to gain from all parties in this scene but sexual stimulation. The BETA have no need for it, Sumika obviously didn't want it until she broke down at the end, and Lilia's character would probably be so bashful during sex with the protag, let alone take the lead in a gang bang with randoms.
It's pandering to the viewers. The avarage vanilla user will obviously get salty and blindly look at it as EVIL BETAS AAARGH... because that's usually how vanilla fans react during NTR-like scenes, and the people who probably don't care for the game will look into it because they heard it had some "good" fetishy gangbang scenes. It's a common marketing tactic among VNs and eroges. Even vanilla focused eroge's will have detailed NTR or graphic rape scenes just to pull in those kinds of buyers because they can easily write it off as plot focused trauma.
