For me, it is Kirino. She is a million dollar character, and I kept watching the show just to see her. If I didn't like her, I would have dropped Oreimo so fast, especially because it was my first anime in years and my first weird anime. You know what I mean by weird? The second half is better than the first half in the LNs, but the first season is better than the second for a couple reasons.
The most important reason is the anime staff's lack of awareness of what all the development was leading to, which caused emphasis to be misplaced. In some circumstances important scenes were completely removed. By the end the anime is so far off the intended path that they basically force it to become a harem so the story has some sort of structure. Then the specials come along and they realize they're no where near where they need to be. They hit the viewer with a truck of missed development and all the characters seem wrong.
They also completely fucked the pacing of the second season by making the first three episodes nonsensical filler. In an already drama-dense half of the series, wasting time on anime-only shit that basically only serves to reintroduce the characters set the whole season off. They had to cut actually entertaining scenes as well as developmental scenes to fit all the volume climaxes in.
Another issue is the anime actively forces the "WHO WILL WIN?" shit as a selling point as if it wasn't decided from the fucking title. In order to sustain this they had to cut Kyousuke's internal monologue which otherwise betrays the suspense. Wouldn't you know it, Kyousuke's internal monologue makes up 70% of the substance in Oreimo.

Since you've read the LN I can't really argue with anything you say, but from the first half of the first season the animators portray her as a person who lives the ideal, perfect life (with that dark secret!)
It is a big deal to accomplish any of the things she did, and any individual thing she did could have been an entire crux of a season. Not every pretty girl is a model, not every super uber jock is also really smart, stuff like that. It overshadowed other characters and it just wasn't needed. A cast of characters, in my opinion, should complement each other and that just wasn't happening in that first half of the season.
If she was going to be super athletic and a model, why couldn't the brother at least be smart? Or have some memorable characteristic whatsoever? Shit, he could have been a bigger Otoku nerd than what she was and at least get some amount of respect that way.
But, this wouldn't be the first time an adaptation failed to get a character's portrayal just right. And a lot of the implications I got from the show could have been just a pacing issue (if every other episode is about some new area in life she excels at and everyone else sucks at compared to her, it looks like a sue. If in the novels these events are spaced out more widely, it would look more like what you implicate in your post I would think.)

A huge part of the LN that was left out of the anime is that every part of Oreimo shared with us is told through Kyousuke's perspective. The storytelling is all subject to Kyousuke's biases and nuances and don't necessarily represent the truth. The story develops in a way where we the reader learn as Kyousuke better understands himself and the people around him.
The reason why this is so destructive in the anime is because Kyousuke's mental impression of Kirino was directly adapted as a factual description of her character. At first he thinks she's perfect and without fault, so the anime portrays her as perfect and without fault. In the LN we take his word for it, and then realize just as he does that his impressions of Kirino are wrong.

Kirino and Kyousuke compliment each other in an amazing way, but as with anything good it takes some time to develop.
