The worst anime protags are the ones that don't man up when the situation calls for it and take the coward's way out. Best examples being Shinji and the MC from Charlotte. I'd also add Takeru from Muvluv although that's not really anime. Nothing shows more of a lack of manliness than wussing out when things get hard.

But that's how humans operate, and that's why he is realistic.
For example characters like Emiya Shirou from Fate, or Kamina from TTGL are not bad, but they are absolutely not realistic. The "hero of justice" type of characters are exaggerations, no one thinks that way.
No sane person would fight giant alien monsters, if not to protect what he cares about. Shinji is realistic especially for the fact that he ponders about fighting frequently, trying to understand for what/who he is fighting. That's what makes it a well written character.
The "Kamina" type of character might be cool, but is deliberately unrealistic.
