Both have interestingly fucked up settings and plots that throw the protagonists and co. through ridiculous trauma. HunterxHunter shows the characters adapting to the fucked up and being scarred by the trauma. Naruto characters yell about a childhood that hasn't been relevant since the chunin arc and even though they have actual in-story years to grow as individuals, think and act identically to how they did as children.
The annoying thing is that all the chakra business had every bit as much potential to be as structured as nen, but the structure got abandoned around the time skip and then things went power-rangers and every fucking fight turns into everyone summoning zords.

There are many similarities from anime of this kind of genre, but there are many differences between Hunter X Hunter and Naruto. First of all, the main characters are searching and striving for a completely different goal. Naruto, on one hand, is looking for Sauske basically the whole series. While Gon, on the other, is looking for his dad who is good guy unlike shit Sauske. Gon is extremely powerful as well, with untapped reserves still waiting to be drilled into and Naruto's character was blessed by his father who risked his whole family triyng to seal away some antisocial fox inside him. Finally, the stories are completely different as the Naruto world has much internal conflict by neighboring villages but is united atlas by a common enemy. Meanwhile in HxH Gon is looking for his dad (in the anime it ends there) and Killua wants to prove his worth to his family.
