Proxies had a mechanism in them which would kill every artificial human through their android companions (the cogito virus was supposed to set them off on a killing rampage and that was unwillingly spread by the proxies), while proxies themselves couldn't live in the sun so they'd die off too. Vincent was different since he can survive sunlight, he was altered by Proxy One to fuck up Humanity's original plan and fight for the "artificial" human's right to live. Vincent entire journey was his conditioning by Proxy One for that mission.

His job was to ensure the survival of the humans until the world could be livable again.

So he tried to prevent it for as long as possible, never allowing the cycle to continue.
Vincent and the virus are the countermeasures to this, Vincent's journey is to learn to learn what he is.
He comes back full circle to Proxy 1, defeats him and the cycle continues.

This is probably the reason why the protagonist is being given an OK to fight them possibly to their deaths. Though once you look at it, that doesn't make it any less of a bleak ending because the dome people are very vulnerable, there's only a couple dozens of them surviving the dome collapse and none of them are super resilient like Re-l was. They're probably doomed either way.

I think this show is one of those "it's about the journey, not the destination", sort of like Samurai Champloo. Every episode was completely different from the one before it and you had no fucking clue what the next episode would be; And that's what keeps you watching. The great thing about sci-fi is that not everything has to be explained because it doesn't need to be. Leaving the veiwer with questions hightens the allure of the universe.

It literally was. The guy who made Real, Re-l's clone at the end, was named Daedalus. She flies into to the sky at the end after saying her goodbyes with Vincent and burns into ashes because she wasn't told she can't survive sunlight. I think that as a clone she was a more faithful to the original Monad version than Re-l was.

At first, I thought it was "the beach episode" filler, but holy fuck it was canon and even referenced in the final episode for a plot reveal.
