My guess is that it was like an E8 thing. You watched the same shit over and over to get a sense of how Yuki felt, which gives you a better understanding of her mindset for Disappearance.
Shinji's confusion then becomes the audience's, which helps in understanding his desperation for redemption and why he didn't listen to Kaworu. But Shinji is left broken at the end of the film, and the confusion for both him (and the audience) is left unaddressed. So naturally the audience is pissed, since the characters are behaving so differently post-timeskip and there's no real explanation given as to why.
You have to remember the last two films were originally going to be released together. Which is to say, the explanation will likely be given in 3.0+1.0 (they're about to walk through the landscape that turned to core in the events leading up to 3.0, after all). It's just that instead of being only a temporary feeling of uncertainty and confusion, that feeling lingered and festered, leaving a bad taste for 3.0 as a whole. We'll have to wait for 3.0+1.0 to decide whether Rebuild is any good.

But Japan didn't shit on 3.0. There's a wealth of merchandise still coming out for it, and they're always high sellers in the Eva store. I believe 3.0 had fewer theater viewings than 1.0 and 2.0, but it still had a high number. Japan didn't hate it.
