There really isn't an anime that takes place in modern times and has that same brooding atmosphere. Donnie Darko is mostly realistic, with a few fantasy elements. Anime is mostly filled with fantasy elements, and littered with kawaii girls. There is not a "Donnie Darko" of anime.

Kurozuka has a similar atmosphere...but its a blend of feudal Japan and sci-fi. Good show I recommend, nonetheless.
