Shirou and Kotomine interaction in the last chapter was good, not as good as HF, but better than you expected on a manga that was just loli fanservice most of the time.
I think he also captured why Sakura and Shirou worked as a pairing easily in one of their conversations they had. The one they opened up and speak of mundane things as the source of the happiness. This too was in HF, but it was buried under the drama.

People in Fate talk as vague as possible to the point it's obvious to anybody that somebody is hiding something. It's like everyone's a pathological liar to almost sociopathic degrees of how easy they do it.

The reason why Shirou and Sakura liked each other was clear, they were trying to protect the little piece of mundane happiness they've built. Hiroyama took the same thing for their chat (Sakura's "little secret" and made Shirou realize that he felt the same). That's why they were compatible in HF and in Prisma Illya.
That's why Rin's incompatible with him. Prisma Rin likes another aspect of Shirou, one the Miyu version of Shirou grew out already. While Hiroyama spends a lot of time in fanservices with nudity or Shirou falling on girls and ending in compromising situations, he only portrayed serious romantic flags for Rin in this omake and Sakura in the flashbacks with the other Shirou. Sakura's scenes are specially filled with romantic flower petals, snow and bubbles to empathize she's a love interest. I'm content Rin got this because Ilya Shirou seems to be more falling on haremshit pits.
