However, it's unknown what will cause him to become a wanted fugitive by the year Shinka 46.

My guess is more that the Superhuman Law will be revised between Shinka 44 and 46, becoming more draconian and putting ALL superbeings under governmental control, and any superbeing that isn't registered will be considered a potential terrorist to be arrested or eliminated on sight.

Somebody with knowledge about Japanese history might perhaps provide some clue if there was some law revision going on between 1969 and 1971.
Apparently, by the start of the 70s, some Japanese communists started forming terrorist groups fighting against the government, but they also had some infighting. That probably parallels the conflict between Scarf Jirou and Iron Detective Raito in Shinka 47 (1972), who are probably the stand-in for the dissatisfied communist movement in Japan.

Here's how I see it happening.

A bill is passed that re-defines what a super human is, limititing it to just originally humans like the one woman was describing, and requiring all superhumans to register. (Backed up by the scene with the comedy trio where they joke about not turning them in as superhumans).

This means that the various non-human ones (Robots, animals, aliens, etc) no longer have their rights protected by the government or are under the Bureau's protection. From there they can legally be used as tools since they aren't human and therefore have no rights (Using super powered beings as tools has been a major theme of this series, especially with the kaiju and as we saw with the submarine with people plugged into it).

The remaining superhumans and especially the heroes are each sort of taken out and removed in some way. All the heroes we've seen in the past portions are either "evil", shut down, actively working against the government, or missing.

Time cop's comments about the future reflect all this as well. He refers to the fact that there are no superhumans in the future (With himself technically not being a human disqualifying him under the new definition) which may also mean that they used that drug to remove people's powers after some point. His comment asking if he's a "Super Human" when his younger self returned reflects this as he's asking if his other timeline managed to change that crucial point in time.

Thoughts? Anything I missed? Because aliens are obviously doing it to weaken the humans ability to fight back by effectively disarming them.

Well the only thing that kind of throws a wrench in this is Akita's comments in this weeks preview.

He said that the Fumen want to foster the superhumans to become like them.
And while you have to take everything the old bastard says with a boatload of salt, I wonder if he would lie to the audience too.

What his speech however implies, is that all he really cares about are genetically evolved supermen, not robots or alien hybrids or other supernatural creatures.
His goal might be to distill these from the rest.

I don't think that the Fumers (or Fumen, as in Future Men?) are evil invaders.
Their desire to advance human evolution is probably genuine, but it doesn't necessarily mean that they all agree on how to achieve this goal.
Akita Daishi seems to be a rather moderate being, who sought to improve the public's moral opinion of superbeings, and give them kaijuus to fight. Better to fight giant monsters that nobody will care about than other humans or nations. This way, there will be no human casualties, and no risk for a war, allowing for more potential future superhumans to come to be, until they evolve into beings of pure thoughts.
But his co-fumers ordered him to drop that plan, because of Master Ultima, who came from Mars with his battle-kaijuus.
The Fumers might fear Master Ultima.

The way I see it, Imperial Ad and Claude are in a temporary alliance. Jiro will pick up from Claude, Raito will have his own agenda, the Imperial Ad its own, the Jap government and the Bureau their own and Master Ultima + US allying with the Bureau but ultimately having its own schemes.

I think it's also worth remembering that Raito will become a well-known figure.

But I guess it's that Emi started "dating" him and becoming his "girlfriend" after she helped him locate the Rainbow Knight, because in folklore, whenever a human had to request the help of some supernatural being like an ogre, fairy, giant, magical talking animal or whatever, they would request something in return. In fairy tales, that would normally be the promise to marry that fairy being's daughter or son, who at first turns out to be some kind of hideous freak. If the fairy tale human protagonist then manages to keep up the promise and stays with the hideous fairy tale being, then the being normally reveals its true shape as being a handsome hunk or a cute girl all along.

It sort of is interesting, as Emi and Kikko are kinda the same characters (both being princesses further enhances this similarity). Emi is more traditionally Japanese, being a fox spirit, whereas Kikko is more the newer western influence, being a western-inspired devil witch.
Emi is however also the more refined mature lady, whereas Kikko is still the blossoming little girl.

I mean he's responsible for like 100 deaths we know of, likely even more in the interim between the submarine and the hospital incident.

And while many of those might have deserved it, I don't think that his brand of justice appeals to Jiro. So while I do think the following events will have an impact, avenging Claude won't factor into it.
