'03 and brotherhood are both very good for different reasons. I just like '03 more because the larger emphasis on family and the fact that the entire series shows how shitty life can really be, unlike in brother hood where almost everyone gets saved at the last fucking second and having a more centralized villain.
The first person Edward kills in '03 was greed, and it turned into a complete turning point for his character, unlike in brotherhood where the only character he kills is father and he feels nothing afterwards. Brotherhood is more of a "defeat the bad guy" with lots of amazing fights, but doesn't develop it's character one bit.

I think the main difference is that Brotherhood is aimed at a much younger audience, which also explains its popularity. It is much more of a typical shounen with its focus on 'badass' fight scenes and cheap humor rather than character development/emotional depth and world building. Even the animation and sountrack seem more childish (btw. is Bratja even played in Brotherhood?). I dropped Brotherhood halfway, but I have seen a gif of Lust's boob juggle and it just saddened me that one of my favourite characters had been reduced to some generic anime hottie.

Something I think was underappreciated about the 2003 version was how they handled Hughes and the brother's relationship. We got to see them meet him on the train, aid in the birth of his child, interact with him during the Shou Tucker apprenticeship, etc. It actually made me care when he died.
