Truth was a plot-device gone awry. How little he ended up having to do with the actual story. I'd also give owe it to that horrible plot-gun that altered reality. That was plain fucking stupid.
If we really want to get to the root of it, I'd say that Bones fucked themselves by not doing a proper sequel to Eureka 7, and giving us whatever the hell AO was supposed to be.

Yep, I felt like they could have pieced together the series somehow. The quartz gun was completely unnecessary and made the series even more of a mess. They had enough plot-lines to deal with as is, and throwing that in to essentially retcon everything that happened before it in the series? What's the fucking point??
Well, in the original scheme of things it went wrong when they decided to slap the Eureka Seven brand name on an original anime to try and make some more sales.
After that it was a failure to utilize the brand name that got slapped on to the original anime.
Everything up to Eureka showing up is fine if it'd actually built up to something but it didn't.
Fixes were easy. Dropping Truth is a main one. Drop all the pointless extra pilot teams. None of them are necessary. Drop the Retcon Gun.
Instead of the Secrets just being magic universal antibodies, make them actually be the half the Scub Coral that jumped to the alternate universe, converting the major conflict into Scub Coral fighting among itself in an attempt to prevent the limit of questions.
The Scub of one universe trying to eradicate the Scub of another universe because they've propagated too much and because with time being fluid in the context of universes, the Secrets are Scub that have evolved and come to this conclusion of self governing to prevent their universe from collapsing, while the invading Scub have simply fully adopted the principal of shipping parts of itself off to be kept from reaching said Limit.
Also you don't have to bring every character back, but you could have easily had a Gekko Go 2 piloted by the 3 brats, Anemone, Dominic, while Renton, Holland's kid, and Anemone's kid pilot LFOs. This provides a strong connection to the original series.
The crux of the series is about finding a solution for the Scub problem, because if the Scub can't stop propagating and keeps just sending more of itself off into random dimensions then say that other universes will suffer from the limit of questions, meanwhile the alternative is unpalatable because the Secret Scub have to keep killing their own kind to maintain the Limit of Questions.

When they decided it was an alternate universe. Those almost never go well, period, and are even worse in anime. Even time travel shenanigans would have been a better idea.
Also, the show became unsalvageable when Truth showed up. When you have a bad guy that retardedly OP, you have to have some really retarded stuff happen to be able to beat him. Hell, even the retcon gun would have been OK (at least in concept) without the Truth angle to it.
