I've only watched it once because I actually didn't like the series, but from what I gather it doesn't really have a main "villain". It just uses the angels as a plot device to study its characters. Which is partly why the show sucked ass because the actual plot blew - many say because it was rushed or some shit but that doesn't change the fact that it was shit.

That's a bit of an understatement.
It recognizes that there is no black and white, good or evil. Everyone has their own personal issues that stem from various traumas and fairly believable anxieties and desires and they cope differently with varying success. There is no singular answer and it's up to everyone to find their own peace with the world. That's the point.

The angels are the only characters that could be considered "villains" in the traditional sense of the word, and that's literally only because we don't ever really come to understand their motivations. Even then that pretty much gets thrown out the window during the latter half of the show when they start being portrayed as intelligent, curious beings rather than just your typical MOTW kaiju bent on destruction. Eva does a really good job of blurring the lines between good and evil and showing that everyone has understandable motivations and desires behind their actions other than just "I want to destroy the world for the sake of destroying it".Just like in real life.
Basically, Eva isn't a story about good and evil and it doesn't really have a villain, and if you think it did then it probably was legitimately 3deep5u.

This. Eva makes the concept of good and evil subjective. But, if it were my say, I would say Gendo, mainly for his selfish desires. For making shinji a wreck, although part of that is his own fault as well. SEELE would be considered antgonistic, but all they did was for what they thought would benefit humanity. The whole thing has existed far before Yui was even born. As far as being opposed to instrumentality goes, then Yui was against it as well along with Kozo.
There are many real bad guys in Evangelion.
Gendo because he mercilessly exploits the innocent for his own selfish goals, murdering them, abusing them, and destroying them emotionally.
Gendo is evil because he knows doing this is not necessary to achieve his goals. Gendo was part of murdering three billion people.
SEELE for many of the same reasons, their lack of morality caused them to initiate the whole scenario as well as plot the deaths of six billion people, starting off with three in the year of our lord 2000.
The Angels are beings with no restraint or morality, with no guidance but to procreate, kill and subsist, much like what SEELE desires to be. Even when allowed human intelligence, the Angel Kaworu betrayed someone he claimed he loved and nearly destroyed mankind on a whim. You can debate moralilty all day, but these are villains.
On a smaller scale you have mini-villains like Asuka for selfishly trying to please herself at the cost of the world, often valuing her own pride over the safety of her fellow man.

Some people say that she masteminded the entire events of the show in order to become an eternal monument to the achievements of man. This includes making her son's life a living hell for quite some time so he would initiate Impact. Of course, this doesn't make much sense, since Yui was unable to communicate or do anything at all for nearly a decade and a half and her final dialogue with her son would be incredibly ironic if she did in fact do all of this on purpose. So it doesn't really make much sense.
