Best girls aren't supposed to win. By having her lose, she stays "pure" and allows the audience to increase their sympathy for her thus increasing her attraction. Shes the one that is "Too good" for the main character. Perfect, and therefore unattainable.
This is a trope that has been used since the days of Shakespeare and "The Taming of the Shrew", which harem plots continue to use to this day.
The highly flawed nature of every character in this series (save for the underdeveloped Saori) is what makes it interesting and is why we still talk about it. Eva too.

That's very much possible, I'll post my point of view anyway. It's true that she knew very early on that Kyousuke loved Kirino, though she completely underestimated how much. Still, she planned and expected Kyousuke to choose her and Kirino to accept it. In that sense she did it for Kirino too, only that she grossly misinterpreted her character, Kirino would never and did not accept that.

I think Ruri was probably perceptive enough to realize that there's no way Kyousuke would choose her if Kirino wasn't OK with it. I think your earlier point that Ruri may have underestimated Kyousuke's sexual attraction to Kirino was sound, but I don't think she would underestimate his love for her. I think by that point he had already made his love for his sister quite clear through his actions.
