Second, Madoka hasn´t lost all of her memories nor God powers after Homura´s wipeout, so she will eventually regain them and realize that she must put an stop to Homura´s plans.

In the next movie, they show Mami fighting Homura after somehow reviving.

Homura destroying the universe doesn't necessarily mean her or Madoka's death, as the universe can be created anew after it has been destroyed, essentially what happened when Madoka became the law of cycles.
Precisely because Madoka hasn't lost all her memories, she would never be able to kill Homura.
And Homura has already fought Mami, and Mami sucked, so we can rest assured Homura is safe in this one.

Destroying the universe would only make sense if she intended to remake it. Can you imagine Homura giving up her obsession with Madoka anytime soon?
And even if she did destroy the universe, it would be nothing more than a double suicide of cosmic proportions, and she would die happily with breathless Madoka in her arms.
