Eva is still considered by many one of the most influential titles of all time, while also being the medium's best selling series.
Cowboy Bebop is good, but didn't have neither the impact or the success of Eva.
Both had horrible endings which had to be done.
I think the main problem with eva is that people wanted to see giant robots fist fighting aliens instead of a 14 year old japanese boys totally realistic reaction.

Cowboy Bebop if you prefer concise and well-directed works that manage with some concrete themes. Evangelion if you like more artsy-fartsy kind of stuff that are, while not as well-constructed or directed, that deal with more abstract and higher-minded concepts.
I like Bebop better. Eva is more influential because, as some anons don't know, Eva was huge in Japan but not so much Bebop. It was well-regarded but not the classic it is to Westerners.
