He's a child when he fights Commander Black, he's innocent and just wants to protect. The idea and concept of death, or ''going away'' to him is upsetting and confusing (His grandfather being the greatest example) so seeing it and witnessing it before his very eyes is really the only thing that sets him off and gets him bloodthirsty. Goku doesn't really care a gigantic ammount about all the Saiyans who died, but when he sees his best friend die before his eyes, he transforms into the legendary Super Saiyan.
However, as we see, Goku STILL spares Frieza some life after he murders his best friend. This is because, as Kai put it best: ''Your pride is already shot. I suppose in the end that's good enough for me" It's more of an issue with pride. He's an angry, proud Super Saiyan at this point, he wanted to see Frieza not only suffer psychologically, but also physically, too. Frieza's pride was what MADE him, and if giving him life is what, deep down, he knows will insult that pride further, it's better than killing him. It's destroying everything that Frieza ever was. It's a great turning point for his character. It's not like Toriyama was trying to say ''Oh, silly old Goku, he always chowed mercy!'' no, this was the first instance in which he does show mercy, and it just so happens to be space Hitler. Goku's matured into a man, and this saga was the perfect narrative to highlight this.
tl;dr The concept of death disturbed and upset Goku as a child (that's made that ubundantly clear many times in the story) so it had a greater impact on him. Goku as an adult has grown, and his mercy is a sign of his maturity and growth as a character.

Goku killed everything and every villain before training with Kami. Kami was the one that taught him how to restrain his feelings more and made his saiyan side more dormant, he was meant to be the next Earth Guardian so Kami tried to make his personality more passive. He didn't directly kill anyone after it starting with Piccolo.
