Academy City does pay their students a type of allowance, it's based on level so guys like Accel can live wherever they want and level 0s are stuck in their shitty apartments but they do get money from them. Touma would have likely at least jokingly asked for more money from his parents when they met in Angel Fall if that's where it was coming from, they don't look like they're exactly hard done by if they can have multiple houses and get one blown to bits and not worry about it much.
Sure they could have courts and stuff for it, but that wouldn't likely stop them, it's not like Yomikawa isn't trying and failing to get people out of Skill Out every day. Parameter List is basically the same thing as real life but more certain, you're going to have certain limits to how well you can perform no matter how hard you work here or there. Only difference is AC knows ahead of time where you'll peak and that's a less sure thing on this side, but it's still somewhat known, if you perform poorly in school/SATs/IB even when you try hard you're not going to get scholarships or the like to push you to perform well in universities or the like. No, but if they're doing it to oppose a system that seems really evil, that makes them the good guys. Even if they committed crimes, at least some of that can be attributed to the necessity of defending themselves. Maybe it is a chicken-egg thing (they get lethal wepons to defend against getting killed, or they only get killed because they have lethal weapons?), but the ones we're talking about hadn't killed anyone when AC sent Accel and Musujime.
And it's not like they can really oppose it in other ways. We all know it's really run by Crowley, but even the official governing body of the Board of Directors suggest the city is run more like a corporation than a democracy, and leans heavily towards direct appointments to the Board rather than any kind of voting. If there is any, it would probably be only among the already powerful, and very few students (the majority demographic) would be able to participate anyway unless minimum voting and office holding ages were very low. Basically, if you oppose things as they are, the only choice you have is to drop out and join Skillout, and if you do you're going to be targeted.

Opposing a bad guy doesn't automatically make you a good guy, methods and reasons matter. You also always have the option of not acting like a moron and keeping your head down if it were only about self preservation. It's not like they think Academy City is trampling on their basic human rights, they just don't think the system is fair. None of the Skill Outs are there (from my knowledge) because they know about underground testing and are trying to stop it, they just think Level 0s aren't given enough goodies compared to the other levels and wish they would.
