Remix Heart. It had a likable MC and surprisingly good covering of the protagonist's adaptation to being a girl. Also, though it was a rather comedic manga, it didn't have its protagonist the standard genderbender cliches such as being embarrassed to look at her naked body, asking people how to pee or freaking out over menstruation. Furthermore, I liked the fact that after its protagonist became a girl she actually lived like one surrounded by other girls rather than spending her time with a male best friend or trying to pass for a boy.

Kanojo ni naru Hi and its spinoff. I also have a soft spot for Sekainohate de Ameshou because it was the thing that got me into gender bending and had the ending all gender bender manga should have. And last honorable mention is probably Megu Miruku, or Osananajimi wa Onnanoko ni Naare because the art is cute, though neither of them are incredibly good.
I mostly stick to h-manga now because they're easier to find feminization, mindbreak, and other awesome gender bender stuff.

Shishunki Bitter Change. I'm big into gender bender as fap fodder, but this one particularly stands out because it's about the only "magical" gender bender manga that treats the subject seriously and manages to still be good. It's about a body swap that happens while the characters are still in elementary school and how the characters have to adjust to living as each other over the course of several years. Currently they're in their first year of high school. The pacing is slow and relaxed, the characters are well fleshed out, and while melodramatic the plot developments are very interesting. Both of the protagonists deal with the swap in varying ways, with one able to adapt fairly well (but still thinking of themselves as their proper gender), and the other having hardcore dysphoria.

As far as crossdressing manga goes, probably Reversible? It doesn't fall back on shotacon so much like you see most of the genre do, many of the characters of the characters are clearly designed as a "male" instead of something along the lines of "draw a girl and call it a guy", and it's just a fun read.

I wonder why the series had that 3 year timeskip. The main characters' behavior and relationship didn't appear to change, which made it feel as if there was no progression in the story. After 3 years in each other's bodies you'd think they'd have settled and learned how to act even if they still retained switching back as a long-term goal. Instead they were pretty much acting the same way they did immediately after the switch, which is rather odd considering how young they were when the switch occurred.
Why don't gender bending anime/manga try to portray the situation closer to accuracy? I mean, if a guy changes into a full woman. They would probably be ostracized and bullied by the girls, and they would be completely rejected by guys.
It rubs me the wrong way when the characters get so forgiving and accepting of the situation.
Another example is if there is a character with big boobs. Anime/manga typically portray the ideal where she is admired and loved, but they rarely show her getting bullied, being called a slut by jealous types, and guys judging her as a moron.

There are series that do have the character not being easily accepted though though; e.g. in Kanojo ni Naru Hi there is a stgma attached to characters that switch sex. And other series are able to avoid the issue entirely by having the MC move to another place and pretend that they had always been girls; e.g. Remix Heart, Asuka Hybrid and Ichinensei ni Nacchattara. Though that can still come into play; Mai in Remix Heart for example worries that she will be ostracized if people discover the truth about her past.

At least there are series that either address that issue or avoid it, such as the ones I mentioned before. There are some more serious series, such as Ame Nochi Hare or Haikyo Circle.
What I find worse is when everyone in the setting wants to fuck the genderbent MC. It's pretty common as well; we see it in e.g. Nyotai-ka, Boku Girl, Kashimashi, To Love Ru, Kampfer, Sora no Otoshimono, Entrans! and Ore Twintail. (Kashimashi and Sekainohate de Aimashou have it to a lesser extent too.) Having the MC be attractive is one thing, but having everyone openly wanting her is pretty ridiculous.

I don't really consider Ranma to be a good example of the genre since it was a martial arts parody first, a harem second and a genderbending comedy third. Ranma pretty much treated the transformation as a disguise or temporary inconveniece. The series never really dwelled on the subject and Ranma never seriously thought about how this transformation affected him. Then again I suppose that Ranma was essentially a gag comedy made for children, so one shouldn't expect nuanced characters or character development.
(Though the way that the only type of "progression" in Ranma was the introduction of new characters did irk me. The story and character relationships were all locked into stasis. E.g. no matter how blindingly obvious it became that P-chan was Ryoga, Akane could never made the connection because that would alter the status quo. And with 38 volumes the whole thing got pretty repetitive.)

I don't like this turn of events either. I suppose the author had to throw something new in to be able to keep the story going. First he changed Mizuki's setup from being a reverse trap concealing her identity to openly living as a girl. Then he changed it again by having Mizuki switch forms without her being able to control it. I guess it wasn't as ham-fisted as what happened with Ichinensei ni Nacchattara, where near the end of the manga it's obvious that the author ran out of ideas and threw in mecha suits, magical girls and government conspiracies in an effort to keep the series going, which was utterly ridiculous.
I suspect that Boku Girl has been a victim of its own success, since the author feels the need to keep it going without allowing the relationship of Mizuki and Takeru to progress. The story gets padded out instead with the constant introduction of new side-characters. Ranma is a gag manga with characters that are complete caricatures and who never show any development. The character relationships are pretty much a joke, with the main romance being something you'd expect from a pair of kindergartners. There is no story progression, and since the manga was 38 volumes long, it gets pretty repetitive (especially towards the end which had long, unfunny arcs quite similar in tone to Inuyasha that were a slog to read).
Ranma was of course very popular and it quite clearly succeeded at being what it set out to be. But calling it "objectively" the best genderbender manga seems pretty silly, especially when the genderbending is such a secondary element.
If one likes Ranma, then Futaba-kun Change is similar in tone and places a greater emphasis on the genderbending aspect. It seemed heavily... inspired by Ranma, but was much shorter, had story development and the character relationships actually evolved over time. The ending was pretty weird, but at least it did have one.

There a number of H-tankoubon that have a plot of sorts. Michael Keikaku isn't unusual in that respect. Most genderbender porn are one-shots with limited page count, so the author needs to have the characters fucking within a page or two at most. I don't think this is a fair comparison.
And what do you consider good old genderbender series? Most of the serious series I can think of are recent titles. The majority of older series were simple bodyswap or joke manga. One exception might be Boku no Shotaiken, but I have never read past the first chapter of that manga since it's not scanlated past it. (By the way, that manga was rather unusual since it features Hitler as a major character.)

I agree with the person that mentioned Ame Nochi Hare. The characters switch forms, but it focuses on their every day life. Haikyo Circle might be of interest, though unfortunately almost none of it has been scanlated. Balance Policy was another more serious title, though I didn't particularly like it. Fukigen Cinderella was also more serious and it was unusual in that the MC was an asshole and pretty much insane. Mao Marimo seemed to be more SOL, as was Nozomu Nozomi.

The MC falls in love with a guy and shows no interest in girls, but doesn't hook up with him, in Artificial Maiden, Nozomu Nozomi and Remix Heart.
Boku Girl could go either way since the MC likes both. Megu Milk has the MC fall in love with a guy who gets turned into a girl. Someone on /a/ said that in Mao Marimo the MC falls in love with a guy but it hasn't been translated so I have no idea how it ends.
The MC is Tsukiyo no Fromage only shows interest in girls. In Asuka Hybrid the MC shows interest in girls (as well as to a trap but that's because he looks like a girl). In Kashimashi the MC hooks up with a girl. Panikuru Iko-san was pretty short but the MC only appeared to like women. Conveni-N also has the MC be in love with a girl and it's implied they hook up.
If we exclude the uncertain and borderline stories, the ratio is 6 to 4. The difference isn't that big.
