Storywise, it makes sense, because you've got to be blind not to see where the characters and their emotions are heading even if it isn't in a direction you want. If Kio Shimoku backtracks now after making the characters go through all these bullshit harem shenanigans and giving the trap the most flags, then he's a fucking trolling asshole hack of a writer.
Personally, I don't think MadaHato are very good for each other. Madarame's the only decent male that Hato's got to know deeply and thus has projected his yaoi fantasies on -- their relationship development seems to revolve on the attraction of a fantasy rather than their actual personalities complementing each other. And Madarame has always been a figure of "forever 2D otaku" in my heart, who will always choose the 2D over what's real. This entire harem arc pretty much destroyed what Madarame originally was and what he stood for as a character, and the Madarame now is not the Madarame I had known and loved.
It's an odd and complicated feeling, but I guess I just want this trainwreck to hurry up and get things over with.

But seriously, Madarame was a good character to me because he wasn't allowed to have a wish-fulfillment ending. He embraced his otaku lifestyle and was proud of it -- having 3D involved would be going against that. Even when I was invested in him and his interactions with Saki from the first series, I understood that them getting together was not something that should happen.
Rather than being involved in this harem bullshit with the new Genshiken, I really wished Madarame fixed his own damn life first and didn't get himself involved with the new kids.
