Are you referring to Mirai Fukuin specifically? I'm not sure what the deal with the source material there is, but the original three novels were adapted fairly literally (aside from film 6).
Also, interestingly enough, the films were largely directed by different people, which accounts for a lot of the variation in style and quality between them. 5 is an example of an adaptation that stayed true to the source material while successfully incorporating the advantages of the new medium largely thanks to its director.
Another interesting thing to consider is how source material was stretched and compressed to make it fit a roughly 1hr or roughly 2hr window. If I recall correctly, 4 was only about 10 minutes shorter than 3 but was less than half the pagecount of 3. I bet a lot of the pacing issues wouldn't exist if they hadn't had to deal with the theater movie format and done everything as OVAs or something.

I can come up with a couple arbitrary examples, if you want. In 5's novel, Alba uses some flame magic on the cat familiar, but it is to no effect. They also go to great lengths to explain how magic words work. This is omitted in the movie.
In both versions of 4, Shiki uses her thumb (maybe it was another digit) to trace a line, and her thumb breaks. While it is to no effect in the movie, in the novel is succeeds in cutting the zombie or whatever it was.
