A big part of why things got so bad is because Killua was too afraid to speak up and Gon did almost nothing wrong.
Killua expects Gon to be some kind of mind reader to be sensitive towards his feelings but shows no concern for Gon's feelings at all except for when he tried to stop him from seeing Palm.
The thing is Gon's condition didn't start during the palace invasion, but long before that. Killua knew from the start that Gon was traumatized the moment he claimed that Kite was dead. And yet he did nothing, he said nothing, he never even tried. The palace invasion was really Gon at his breaking point.

Killua didn't expect Gon to automatically know what he wanted, and he didn't abandon Gon emotionally. All he wanted was for Gon to ask for his help. He knows that Gon's crusade agains Pitou isn't good for him, and wants Gon to ask him for help. In the emotional state Gon was in though, there wasn't anything Killua could have done to force Gon to accept his help, and if he had tried to interfere in Gon's fight with Pitou there's no telling what Gon would have done. He's not greedy and ignoring Gon's feelings, he wants Gon to realize that he's putting himself in danger, and causing all of his friends pain. And given what Gon did to himself to beat Pitou, he's right.
