You know, it really is a bit odd. Madoka was a plot device. She didn't get to do much of anything, other than be an excuse to have Homura in a weird semi-barrier and give her super powers.

As for Shinbou, he's been pretty vocal about his favoritism for Sayaka and wanting more screentime for her ever since the time of the TV series.

Not quite, it just kinda stopped and put on an indefinite halt. It gets even worse when you consider how the film adaptations of the TV segments removed some of her developmental family scenes in favor of, you guessed it, more Homura and Sayaka screentime/script adjustments.
