Well that's just how it would work out if kyon stayed in Nagato's world. The universe would be overwritten completely and he would have no memories of the previous one and all events would be retconed to comply with nagato's universe.
There is no scifi and it's just a SOL but I reckon if we get into the 20 volume mark we'll start to see some dramatic elements as they run out of fluff.

Not quite true. It's set in the Disappearance world, but in this story the Melancholy world never existed. It's why Kyon doesn't know Haruhi at the start
