The whole show is ultimately about finding your place in the universe. Ed came to the conclusion that her place is not with Bebop. Faye's always thought she had a home somewhere out there and when her memories returned she left to find her home. but what she actually found was nothing but ruins and pebbles and she realized bebop is her home.

Which makes it especially painful when everything comes crashing down against her in The Real Folk Blues. Even though she felt the Bebop was the home for her, and Spike was not only a friend, but a potential lover, she didn't know a damn thing.
