There's a reason people say to play the game
It's a story with three parts, each part reveals part of the truth, but all parts are necessary to the story and equal as they reveal shit.
Each route isn't just "Which bitch you get with", it's like a third of the mystery here. With adaptions, they typically have to cut corners or can't cover the story quite right, a lot is left out. In this case especially even if they adapt a route, they aren't adapting F/SN. They're only adapting 1/3rd of the real truth. Gotta take all parts of the story together to reach the answer.
Each route tells you a different answer for the characters and shows a different side to them, but that's necessary as well.

2006 version by Deen tried to adapt the Fate route but fucked up in many parts and even tried to mismash stuff from other 2 routes. Don't bother with it.
UBW adaptation by ufotable is the adaptation for the UBW route. So far, most scenes of the VN are present but there is a lot of inner monologue lacking. To put it simply, for the average viewer, Shirou of UBW looks like a "shounen" MC who doesn't think and is completely clueless where as someone who read the VN at the point where the first cour ended would know that Shirou thinks quickly on his feet, is not that clueless, and is intentionally teasing the girl he likes. He's also a good reader of the situation when it matters (i.e during fights).

Still the same idea conveyed in the VN but they tried to do it in their own way. "There's no way Berserker could win this perhaps, but he was by far strong, one of the strongest even in death. He died standing, so that Ilya would not feel alone". It's all about how you show that this guy is fucking strong both physically and as a character, despite not being able to speak, even if he cannot win this battle by any means.

Even in someone has the potential to commit evil, which is true about everyone, they also have the potential to be saved. There are no enemies in this story, just people that need saving. We must correct them in their ways to save them.
Ilya didn't commit any evils in HF route aside from in some bad ends. Everyone in the story commits some shit in the bad ends, even Issei, everyone has potential for evil. However we must save them so they don't fall down that path.

It was rape, she didn't get mana out of it or anything as he wasn't a magus, it didn't actually help her control the things in her body. She already had a lot of mana naturally due to being Aoi's loin-fruit, but the worms tended to eat most of it. It was just something Zouken talked Shinji into in order to break Sakura down further since she developed some armor towards Zouken's normal torments on her, he was always trying to find new ways to break her down as noted.
Shinji was a good guy before Zouken started to morally degrade him as well.
It was wrong, she did fight back originally but it was noted she didn't see much point later on since he was stronger than her, fighting back each time still only nets one result, and she just ended up pitying him. It's not something she wanted, she did originally think of him as a good brother before this happened. We even see her fighting back in HF when he tries it again.
Seems that they've made up as of UBW Ending though, but in order to make up, he had to understand that he had done a few things wrong in the past.
Shinji did some stuff wrong, but he's not beyond saving. This is something to understand here.
He was also someone that could have been saved, if he would only have atoned and understand his issues a bit. He had to be broken down fully in UBW before he could finally heal.

Even Zouken found a small atonement in his last moments alive, as he remembered his soul one last time, and chose death. It did not make up for what he had done, but in those final moments he was allowed to die as a human once more, the magus he once was, rather than just a monster.
Makiri Zouken, the man who wished to help people, for one last moment he lived in the last seconds of his life.
There's a bit of meaning in that; although if you think he was correct in his ways much before that, it's not quite right.

The difference between Shinji and the others though, is that he could not atone for his deeds. He was too warped, any time he was shown up or lost, he only retreated even further into his delusions rather than realizing how he was wrong. He was not apologetic or at a loss, any time he got the slightest bit of an edge against someone he did not hesitate to apply it to show that he was above them, because he wanted to feel like he was powerful. He had to be utterly shattered, to know why this was wrong entirely or to feel some consequence entirely, before his delusions were finally broken in a way that he could not retreat into them anymore. If he could not atone or realize his mistake, he couldn't find the path back, a shame.
No light measure could be taken in this case; him being beaten down twice by Kuzuki and then by Lancer wasn't enough. It had to be full on losing his humanity and turning into grail mud that would finally make him go "Alright, screw this".
Becoming a mud-beast seems to have accomplished this.

He found no humility or meaning; he only blamed it on others, and Kotomine gave him another chance because it humored him. Upon being humiliated again by Lancer after trying to rape Tohsaka, he again did not find any humanity. It was just "That fucking priest and fucking Lancer, if it wasn't everyone elses fault I could have done it".
Any time he made a mistake or lost, he could only warp back further into himself. You see this action on the fast scale during the near Tohsaka rape scene. He was gleeful in his misdeeds upon capturing her, was reduced to fear upon Lancer getting there, gleeful again as Kotomine died as he kicked his corpse around and tried to rape Tohsaka again, reduced to fear again when Lancer got back up, went back to arrogant and prideful the second he escaped the situation.
