Ayase knew Kirino was affectionate towards her brother and desired attention from him, but she didn't know she was in love with him, at least not back then. If you actually think that, you haven't thought about it. Ayase ditched Kirino the moment she caught her as an otaku. What the fuck do you have to be smoking to think she would have known and been perfectly fine with Kirino being deeply in love with her own sibling? That's exactly the kind of thing that Ayase detested and thought anime and VNs caused.
This might have changed later as obviously she eventually knew how Kirino felt as evidenced in the V12 prologue, but I don't think she fully understood it, or she might have misinterpreted it as normal sibling affection, just like so many in the series did.
