I can't really quantify exactly why, but it's pretty clear by how he reacts to stuff that Futuysuki is attracted to Yui. He seems taken aback when learning she was engaged to Gendo, he asks her personal questions that would imply a more than simply friendly relationship, and he follows her to the South Pole to study. Now you could claim that this is just a friendly student/teacher relationship, but it's pretty clear to me at least that there is something more going on.
