Nothing went wrong. S1 was a self-inclusive story and so it was fine for S2 to be its own story that you either like or don't like. It's perhaps not as enjoyable as how well the first season built up its world and its characters, but it has its own appeal.

The guy in charge of the writing was legitimately friends with Anno and wanted to take his own shot at 3deep5u mecha and included some shoutouts for Eva to acknowledge that. And so everyone ended up calling it a ripoff instead.
