I actually don't feel like the intention is "make them ugly." Matsui likes drawing different kinds of people, but has admitted himself he's not good at it (hence all that abstract shit in Neuro). Those two homosexuals that bug Nagisa don't even look that bad, but when background students act like assholes to class E, of course they're going to appear uglier.
You can tell he tries to do it with relevant characters, too, but when you have to draw those characters over and over weekly, it's unfortunately not surprising he doesn't make them as diverse.
I'll agree Karasuma and Irina's intro during the assembly is a shitty trope, though.

Why not simply threatening the principal? All right that would have certainly not be easy even for Koro-sensei, but in the end Asano cares a lot about his education system, and Koro-sensei could have very easily made it impossible for him to teach, at the cost of destroying everything but class E.

I was honestly expecting something slightly more grim then what the manga actually turned out to be and got bored with the semi-SoL shit. Plot wasn't going anywhere interesting so I dropped it.
Because if he treated the principal then no bounty, no karasuma sensei, no doing anything he wants, no enforcing new rules easily (like don't put harm on the students) since he wouldn't give two shits if Class E dies etc. etc.
