In truth Rebuild's Shinji was never human to begin with. His entire human life is a lie and a facade.
The evidence for this is exists as early as the first movie.
Gendo says that wants Shinji and Rei to bond with each other as early as 15 years prior so that he can fulfill his plans for the future. In 2.0 we learn that he wanted them to bond in order to trigger an impact on the account of Rei being in serious danger.
Secondly, Kaworu is aware of Shinji's inhuman nature and can even sense the beginnings of his awakening process being triggered. After he wakes up from his coffin at the end of 1.0, he says that Shinji has awakened. Seele responds by saying that this was normal procedure and going as planned as predicted in the Dead Sea Scrolls.
A conformation from the Dead Sea Scrolls, an angel being able to sense his awakening process from afar and even having an awakening process to begin with are dead giveaways of inhuman origins. It doesn't get anymore blatant than that.
Regarding Rei and Shinji, it's incredibly important to the "core" of Rebuild's mysteries and narrative. After weeks of on-and-off intense analysis and rewatches. I've come to the conclusion that Anno is actually switching Rei/Yui and Shinji's parental roles to the extent that Shinji is now acting as the metaphorical (or perhaps even literal biological seed) parent/mother to Rei in some way. I'm not sure how it'll tie into the loop theories if it's true (and if Rebuild is actually a prequel to NGE or belonging to its own loops,) but the evidence for it is surprisingly overwhelming.
It sounds absolutely insane but I'm very certain that they are possibly attempting to set him up as some sort of female-like/maternal-like diety, hence the aforementioned "Eve" claims thanks to Anima - something that Anno also lightly discussed and oversaw with its author. If it ends up being true, then the controversy and frustration surrounding Final is going to be unbelievable.

Anon, the sequel concept, not the theory or hypothesis as it is right now with Rebuild is bad.
NGE finished back in the 90's, and it's themes, message and characters all gained their gravitas from the fact that everything was final and had consequences. When something happened, it happened and BAM, that was that, no redos, no magic fairy promising to meet you again or the idea that it will all be reset anyway.
As it stands, Rebuild and the sequel nonsense stands to cripple that very important aspect of the story. Rather, it's already happened.
By making it a sequel, and having Rebuild be what it is with all these changes it has done to characters and the story will undermine several of the Evangelion characters and the quality of their characters.

Let me try to break this down a bit more, and correct me if I'm missing the mark. The Rebuilds obfuscate what Eva was really about. NGE was a psychological exploration of a number of deeply broken characters, with some convoluted plot in the background that, ultimately, had little to no influence on the larger themes and developments at play.
The Rebuilds, rather, encourage wild, pointless theorizing and ship/waifufaggotry without offering anything particularly meaningful or important. It loses sight of what made EVA good in the first place and instead focuses on the most confusing, ridiculous, and pointless aspects of the series.
Moreover, by connecting the two, NGE is retroactively contaminated. This makes NGE worse in retrospect, as it now has to be viewed alongside the now also canon Rebuilds.

The first clue to the importance behind Shinji and Rei's relationship is at the very beginning of 1.0, around the time that Shinji meets his father and is told to pilot the Eva over a severely injured Rei. In NGE, the first clue we get behind the eva unit 1 - Yui connection is when the Eva move its arm to protect Shinji from falling debris. Gendo smiles at the results and this sets up the start of the Shinji - unit 01/mother themes through the show.
In Rebuild, the falling debris never occurs, so unit 01 never moves it's arm to protect Shinji. However, Gendo does smile at the prospect of Shinji rushing over to protect an injured Rei who's fallen out of her hospital gourney, signifying that the overarching plot behind behind Rebuild was gong to inter into very rough, new and unusual territory from NGE's.
Shinji's protection and care over Rei is deeply connected to his awakening process. The very first instance of this is at the end of 1.0; Kaworu emerges from coffin and claims that Shinji has awakened. Keep in mind this accours right after he checks on Rei's well-being after the fight with Ramiel back on earth. He then awakens again (and becomes a trigger in the process) to save Rei from Zeruel in 2.0. Ritsuko and Misato's statements make it clear that Shinji is acting on his own when it occurs, and that his mother isn't the one who's making these awakenings happen.
Besides awakening whenever Rei is in serious danger, he gains other weird powers and traits, such as red eyes, the ability to completely merge himself with the controlled eva, and later receiving a telepathic distress call from her in 3.0.
