For all the thought process things where there are long breaks in the sentences, you should either use ellipses or separate them into different sentences, whichever feels like it fits more in the situation. Commas are generally not used for this sort of thing.
But seriously, this whole "So there is no helping it. Isn't it?" line is just terrible. It makes zero sense. And her Japanese is perfectly fine on that line, so I don't know what you're talking about.
