What is the best Kantai Collection manga? I understand they all have a different focus, but which is the most popular and/or best?

First off: avoid the Shimakaze one, it's terrible. Read it if you want, but keep your expectations at a minimum to avoid disappointment.
The two essential ones, I think, are Itsuka Shizuka / Calm Seas, and the 4koma. The former isn't spectacular, but (given the devs' direct involvement in it) it's as canon as any of the manga are going to get. It's just really solid with its character building.
The 4koma is silly, but appropriately so given the silly nature of the franchise. (Also, Fubuki is the MC here; if you hate her, you're out of luck on this one.) It's consistently amusing.
There's an adequate (by no means great) Kumano and Suzuya manga, it might be worth a try.
There's two various-artist anthologies that I know of, look them up on Batoto. The quality is uneven, as you'd expect. But there's some goodies in there, so do check them out if you're starting to get into Kancolle.
