Gilgamesh won.
HOWEVER, Kiritsugu had it coming, basically he only knows destruction so he had it even thought he didn't want it. Kirei actually WANTED destruction deep inside him, and he got it. The fact Gilgamesh got his wish granted makes me think that Kirei somehow "won" too since Gil was his servant.
Also, the Grail does whatever the fuck it wants so you can also argue that Kiritsugu won, for the reasons I exposed.
Nevertheless, it's one of thee worst endings to a good series I've ever seen. Way too confusing and 2deep4u. Don't get me wrong, I found the series to be terrific, enjoyed it a lot, but the ending is way too over-complicated, reeking of overcomplicated up-my-own-ass literary "masterpiece" by the author. If you analyze Fate/Zero by literary standards it's pretty bad (yeah, I read the novels as well) but as an anime it's good enough to keep you entertained for a while. The animation, music and overall the design of the series it's above the standard of the industry in my opinion.
tl;dr: The end itself it's way too confusing. I haven't met two persons who think the same about it (only watching the anime, that is).
