He's not a hero of justice in that world-line.
It's more like Heaven's Feel path; saving her isn't for the greater good, the world is demanding her sacrifice in order to move forward upon her corpse as a stepping stone, but he will not let his little sister be killed over something that foolish. So even if he must be branded as evil rather than justice, he'll do it to save his family.
It's the opposite path of a hero, he's a man who won't allow someone to be sacrificed. So he somehow got her sent to another world-line away from all this conflict.

The Mooncell is an alien computer of sorts with power beyond what can be found on Earth, it's basically the new Moon Aristotle. It's not just storage power enough to record the universe, but also the power to rewrite the result and history if you can reach the archives. It was set to watch Earth since before human history began since someone out there took an interest in this species that could potentially break away from their home planet given time.
Wizards or soul hackers are able to seperate their soul from their body, and the soul goes up to the Mooncell. The Mooncell allows it because it desires to study people more closely under new conditions. They take part in a battle to the death, as 999 people come up the first week, and 128 are still alive by the end of that week. Each week half of those numbers will die as they fight for survival, for seven weeks. For the one remaining, you will be given power to rewrite the Earth as you desire, to create your ideal world in a sort.
The Mooncell chooses not to give itself an ego, it must be neutral, so it won't really stop your choices. However the AI's that run the Mooncell which it created do have an ego. There's also the secondary class of created entities, the NPC.

Even if the Mooncell will always simply watch whatever choices you make, the AI's will prevent any actions taken that are outside of the rules.
AI's memories are overwritten after each war, but they will remain for each new war. NPC's are entirely scrapped after each war in contrast.
NPC's are humans chosen from all of human history within the Mooncell's records to serve as pawns during the tournament, or to help the competitors. Data recreations that have for all questions become 100% the real thing in every way, as they are recreated down to the soul. the Mooncell's archive has far surpassed the Throne itself in records. There is not a thing on Earth that is not recorded, including divine types.

Emiya in the Mooncell is a perfect reproduction, kind of like how there's no difference between Touko and her dolls because she made them too perfect. The Emiya who once existed and appeared on Earth, Guardian or not, he was recorded in every way along with his history/soul.
