The shikai's weakness is negligeable and concern just Tosen.
And his main weakness remains his arrogance. Aizen isn't strong enough to challenge the Royal Guard without the Hogyoku, the thing which abandon him at this point.
As for now, Aizen has a mid-Royal Guard level, certainly not as strong as Ichibei, but has still his shikai as a trump card. I don't think he is strong enough to challenge Yhwach. Unless his Bankai is in a complete new level, but can still be stealed. Also, whose who reveal their Bankai's and aren't named Ichi and co are all doomed.

That time could have also been enough for him to master his powers. I'm thinking at this point that it might have been something more like a tactical retreat. Maybe that whole 9,999 years thing was just a prolonged powerup to get to where he is now. Since we know that without absorbing people's souls, Yhwach regresses into a hapless, infant-like state. It would explain why he needed so long for people to propagate the Quincy bloodline and then draw power from them.
Honestly, now that I think about it, I'm seeing a lot of parallels between Yhwach and the Dwarf in the Flask Homunculus from the Fullmetal Alchemist manga and Brotherhood anime. A villain that starts small and helpless, yet has the knowledge and ability to rise to power from manipulating people.

When he got his second iris on each eye, he became omniscient and could see what will happen into the future and on top of his omniscience is his ability to understand all abilities and to counter them meaning that he now has to power to counter anything that will get in his way
Before Yhwach blew up ichibei, you see in one small panel that he gets a third iris (the art implies so) and with the third iris he is able to "make all powers my allies" meaning that he can now CONTROL Ichibei's power and used his uber-hado Mausoleum technique to crush him in the manner that Ichibei implied would happen to Yhwach.

That ship sailed long ago and sunk. Her time to shine was in Hueco Mundo arc but her role was discarded in favor of Fake Karakura.
