Aside from the reason Asuka gave, it's also a way of showing her personality. She wants to assert her dominance over Shinji. When she wanted to kiss him, she probably felt a little uncomfortable at the thought, and wanted to find something to blame/criticize him for, and thus decided to scold him about not being able to hold his breath. That would make her more comfortable again and feel justified in going in for the kiss.
