The simple truth is that magicians will always have more versatility than espers as they can change thier spells, and that the magic side is perfectly aware of the science side while they are completely ignorant and will smash their heads trying to figure how a magician's bullshit can be made to fit the esper system.
We're comparing Styl, a talented but young magician who specialized himself in straightforward dps attacks, against Misaka, who is touching the very peak of the espers, and is very versatile for a person with one power. All that said, Styil has a very fair chance of winning.
I think a lot of people underestimate Innocentius because of Syil jobbing to other magicians, but the thing is fucking invincible unless you realize the card gimmick, which an espers is very unlikely to do because "lolmagic that's silly", SPECIALLY Misaka, who took months to understand Imagine Breaker does.

To make Academy City espers you need at the very least 20th century technology, there's no othe option to safely produce them as you have to directly fuck with the brain without killing them. Also, high level espers require OBSCENE amounts of resources, which is why a lot of espers with potential get the short end of the stick, and this is with several nations funding the city, imagine how hard it would be in a setting where espers are part of an underground faction.
Let's assume the miracle happens and they pull of a level 5 AIM stalker at the very beginning and we have loads of level 5s running around. It doesn't change the fact that curses would still make them drop like flies, and that the top magicians can simply laugh at anything not Accelerator/Dark Matter, with no guarantee that these can also do much.
Simply put, unless you change how the espers come to be to the point that they're almost not espers anymore, they just can't build a history and culture to match the magic side, nor build any reliable defence aganinst it.
There's a reason magic is kept secret after all.

The Railgun manga and the Railgun anime are two very different things. The manga is arguably the best part of the entire Toaru franchise while the anime is easily the worst. That is a pretty huge difference in quality when compared to the Index anime that is only marginally worse than the novels it is based on due to technicalities like pacing and exposition. Sure, the sisters arc was well done, but that still leaves over 60% of the Railgun anime feeling like fanfiction trash.
